The position

Job description

The Associate Research Scientist will coordinate and execute Phagos’ Nextflow-based bioinformatic pipelines and handle team bioinformatics requests. Key duties involve pipeline execution, genomic comparisons, protein annotations, and data management. This fast-paced role offers learning opportunities, team contribution, and direct impact on lab and field applications.

Core Responsibilities:

  • Pipeline and Data Management: Run Nextflow bioinformatics pipelines for bacterial/phage samples. Convert pipeline outputs into clear, structured reports for the wet lab team.

  • Workflow Optimization and Quality Assurance: Provide feedback to improve computational workflows, ensuring robust data interpretation.

  • Data Analysis & Benchmarking: Perform statistical analyses and comparative benchmarking to help improve laboratory SOPs and/or bioinformatics pipelines when relevant.

  • Documentation and Transparency: Create SOPs for routine pipelines and analysis methods to aid skill development and reporting clarity.

  • Collaboration and Support: Work closely with wet lab scientists to align computational strategies with experiments. Directly support the Associate Research Scientist in Bioinformatics by handling urgent tasks not yet automated.


Preferred experience

Core Technical Skills:

  • Bioinformatic Workflow Manager: Nextflow (Must-have).

  • Languages: Python, R (Shiny, Markdown), Bash.

  • Version control: Git (Working knowledge).

Soft Skills

  • Self motivated, ability to work independently, and manage objectives, expectations, and deliverables

  • Fluency in English (written and spoken)

Education & Experience

  • Master’s degree in Bioinformatics or Computational Biology, or a related field.

  • Professional or academic experience (internships, research projects) specifically focused on Bioinformatics.

    Desirable Experience:

    • Comfort running Bioinformatic pipelines on AWS, Google Cloud Platform (GCP), or SLURM/HPC schedulers.

    • Experience with NGS Genome Assembly and Annotation

    • Experience working with containerized environments (Docker, Singularity) for reproducible bioinformatics workflows.
